Out of curiosity why is there a roll up type door,will a apparatus be stored here??

Would it be for Co's who are assigned to work with M1 to store their rig?

Since M1 has an assigned a crew they would depart quarters before any other equipment arrived there.  If additional Manpower was needed on the boat they would pick them up from a pier closer to the incident.  It also doesn't look like that door is big enough for an engine or truck company.  It's probably for a pickup truck or suburban the company is assigned.
 
Companies for manpower go right to the boat. I wonder why the house wasn't built so the boat could be indoors, or at least covered from the elements, like LAFD Fireboat 2. Oh wait, I know why, it would probably have added another few million to the cost of the firehouse.
 
Maybe its for the rig that the members are going to be cross-manning!  In all seriousness, they might get a pick up truck to bring supplies down the pier to the boat. Since the Marine Batt works out of the Brooklyn Navy Yard, they most likely will remain there. The area could also be used for storage of a smaller boat during icey weather. 

I think the area will really be used for staorage. Currently Mar 1 has a golf cart assigned since a vehicle can not drive all the way down the pier where they are currently staying at. So this might be for the cart in case a vehicle can not travel on the pier.
