It's still done today. That's because the AC's aren't very effective with all the heat coming from the engine. Amd with it being fairly cramped back there with all the gear we have on if feels like you have a little more breathing room.

Are they easy to take out and put back in, or are they out for long periods of time?

yes, the windows are very easy to take out..........and easy to put back in..............remove the rubbing molding around the window frame. back in the war years when mostly all the busy companys were doing 20-25 plus runs a night tour the guys learned very quickly how to remove the windows.
